Best way to analyse a corrupted hard drive?

It's a 500GB IDE PATA HDD with one partition. The C: still works and boots Windows XP but the D: is not showing up in "My computer".

Is it best to scan this drive set as master on the primary channel or have it as a slave drive on the secondary channel?

What I'm asking is does it make any difference?

It shouldn't make any difference, unless you suspect there might be a problem with your I/O and thus the slave channel might have a problem.
