SD card partition repair.

My friend just asked me to look at his sd card after his phone lost a ton of photos in his gallery.
Android JB phone. It's a class 10 16GB card.
After initial view I noticed only 3 directories were in the root with no used memory in any of them. When trying a chkdsk it doesn't find errors. First use of testdisk it says header/cylinder mismatch error. Active's undelete says basically the same but states it as "primary and copy boot sectors are not matched" but says status is healthy.
I have made a DD backup but this is not my area of expertise other then pulling a complete file recovery... it won't help me get the directory structure back or know where the recovered files go in that structure.

Can anyone point me into the right direction. Thanks.
