Mac OS X, random files and folders disappeared

Hi.
First i must say that i am totally newbie in recovery files/disks matter.

Now, i don't think i can explain what happened to my 3 usb external disks and my Mac OS X El Capitan disk.
All i know is my mac froze and i rebooted the Mac (pressing the button).
Now, i couldn't enter in El Capitan (for what i saw i lost some important files of the system).
Then i Installed a new partition and a new El Capitan, without deleting the first El Capitan.
After i installed i saw that my external disks lost some folders and lots os files mysteriously.

I used already Data Rescue 4 ; blacklisted_site Mac Data Recovery ; EaseUS Data Recovery ; DiskWarrior and right now i am using iSkysoft Data Recovery.

All of them just show me known files. Well, i would like to have more than that since my disks are, it seems, physically fine.

I would like to know if i can retrieve the lost folders and files to their initial places? I need some *.CPR files and none of this programs i used can find them (Steinberg Cubase files).

What do you recommend? TestDisk or PhotoRec ? LiveCD or can i work right in El Capitan 2 ?

PhotoRec can recover .cpr files, they are part of the RIFF file family. They are recovered by default.
